Since we don't know the details of your situation, the best plan of attack would be to ask for and seek out previous clients of all the 2 or 3 companies, especially those that were involved in new builds. This will give you a chance to see and evaluate how they addressed these issues (if similar to yours) and how the landcapes are progressing. Discussing the projects with the clients can also provide insight into the various contractors and how well they work with the site and with the clients themselves.
Other than the voluntary inclusion into local professional organizations, there is very little that governs either the training, skill set or experience of any landscaping company. Some are very good and with scads of experience and others are far less skilled and more the 'mow, blow and go' variety :-) You need to actually see finished and well established projects to get a sense of how skilled they may actually be and how well they can address your conditions. It may very well be that the extra work prescribed by company B is just to bolster their fees.....but that could also be just an assumption :-)
I would personally recommend looking for a design-build firm that has skilled landscape designers on staff to develop a master plan that works specifically for you and your property and then has the contracting services to make sure that plan is executed correctly and that any drainage, grading and soil amending, if even necessary, is properly addressed.
